jitendraag's online tool/list is nice to keep track of directory submissions.

Digixmas.com is also nice for fast submissions, but will only submit to 150 for free.

I prefer to do submissions manually with help from form fillers. And as snowbird said, I use my tracking tool for tracking submissions and defining criteria for submissions.
I have come to believe that MS Excel seriously rocks :-)

I am also interested in doing manually directory submissions. I use Robo form for filling site details.
For manual submissions i use two firefox extensions: AutoForm Fills (https://addons.mozilla.org/en-US/firefox/addon/4775) and InfromEnter (https://addons.mozilla.org/en-US/firefox/addon/673).
Also digixmas submitter (http://digixmas.com/) worth a try, you can submit for free to 150 directories.
